Tom Bombadil confused me too... I had to read it a couple of time til I got it. Flight to The Ford kinda confused me too just because I had the way it was in the movie in my head and was expecting that. Oh and what confused me the most was when Gandalf was telling what happened to him after he fell in Moria. I had no clue what he was talking about! But the movie helped me understand it better.
