I'm partial to The Complete Guide to Middle-earth by Robert Foster. (An ambitious title!)
Each entry gives references to the Tolkien works in which the subject is found. I also have a dog-eared and post-it-noted The Atlas of Middle-earth by Karen Wynn Fonstad - a guide to the geography of M-e and the events that happened within geographical areas. Lovely maps!
