Look at the plots: One main heore, a group fighting aginst the forces of evil, and some parts confusing to the mind of the norm. Even look at Elrong and Agent Smith, the most common crossover: Both on completely different sides of the fence, yet they have a disliking for men. That's where many people get their connections. However trying to get Gandalf say something about the evelution of men or Magneto saying he will be somewhere to the East at the break of the dawn on the fifth day doesn't fit as well as The Matrix stuff does.
