I know I'm going into the "what ifs", but let's pretend that it happened. Eru killd Pharazon's army, but leaves Numenor. The result? A few generations later they bring a bigger army to avenge Pharazon.
He allowed the Faithful to escape. He didn't kill
everyone.
As for Sauron's noble intentions, everyone thinks they are good and noble and all that stuff! If you'd ask him "are you evil?", he'd say "of course not!" What else would you expect him to say?
