You know, I am hesitant to propose an answer not due to lack of ideas, but to an overwhelming amount of ideas. If you turn the argument the right way, most bad guys could be called a genius for one thing or another. It's probably easier to list those who have absolutely no stroke of genius or inspired plotting or astounding success in an endeavor.

But, to get this going, how about Sauron? Has to be a genius to convince so many people across 3 Ages to trust him, even though it's been proven over and over again that he is an evil trickster.

I have to say that a mountain as a villain is brilliant. Absolutely brilliant. With or without the genius.

But since that is not correct... How about Morgoth, whose strength now resides in Arda and material things?

The one prophecy that comes to mind is the one with Eowyn and the Witch-King, and the fulfiller is a good person.
